I like the Javascript Slideshow for the Top-Photos module... but the regular photo sizes are too large, and the thumbnails are too small.  Is there a way to modify the javascript to reduce the photos to, say, 100 in width?

Yes, you can use [CUSTOMTHUMB:XxY] token to show thumbnail at any resolution, for further information please refer to the user guide.
